So you've caught a Chocobo? You've just barely scratched the surface of a long and winding quest that yields some of the most important treasures in the game. Keep playing the digging game at the Chocobo Forest; eventually, you'll dig up some additionial Chocographs. Most of these yield useful items; see the Chocograph list to find out where the chests lie. However, Chocograph #4, located on the Burmecian coast, will sent you hurtling into the Chocobo's Dream World. Here, the Debu Chocobo will upgrade your Chocobo to a light blue model capable of travelling across shallow water. (The upgrade is permanent; every future Chocobo you catch will also be a Light Blue Chocobo.)

To get any further, you'll need to acquire the ship. (Any later vehicle will also work.) Take your vehicle to the islands in the lower-left corner of the map and look for the island with Chocobo tracks. Park there, catch a Chocobo, and surf north to the southern shore of the Forgotten Continent (the brown one). Head east as far as you can, then turn south and follow the shoals back to the islands. Look for the cave (it's marked on your map) on the east island of a long sandbar-like island; walk up to it and tap Circle to enter.
You're now in the Chocobo's Lagoon, which functions mostly like the Chocobo Forest. The digging game here costs a mere 30 gil, but it only lasts 30 seconds. However, all the items you find are worth twice as many points as in the Forest! (Note that there's an extra option on Monet's menu that lets you check your status screen and Chocograph here; this is here since you can't get off your Chocobo in the Lagoon.) A new set of Chocographs can be found; these Chocographs require the Reef ability to reach. There's a total of six Reef Chocographs to find.

You'll also occasionally pick up Red Peppers. To use them, hit Triangle while riding your Chocobo and choose the second option. If you're in the water, the Chocobo will dive; if you're on land, it will unleash a flurry of pecks. This ability can be used to find a hidden location -- at the Outer Continent, catch a Chocobo and head across the water to the northernmost island. Look around for a big crack in the mountainside, get up close, and use a Red Pepper to peck it open. Inside lies Mognet Central. There doesn't seem to be much to do here, but the location does feature a cool remix of Critter Tripper Fritter.
To acquire the third Chocobo, collect Chocograph #12 from the Chocobo's Lagoon, then dig it up (it's over on the Mist Continent). You'll be sent back to the Chocobo's Dream World, where the Debu Chocobo will once again your Chocobo -- this time to the Red Chocobo, which can run over all mountains and cliffs. It also retains the Reef-crossing ability of the Light Blue Chocobo.
Fly or sail back to the Chocobo Forest, catch a Chocobo, and enter. You can now use the Chocobo's mountain-climbing ability to run up the cliffs on the sides of the playing area; treasures are sometimes hidden up here. Play the digging game some more; you'll uncover a third set of Chocographs that you can now access with the Red Chocobo. There's also a couple of cracked cave walls on the Forgotten and Sealed Continents that you can peck open (with a Red Pepper) for additional treasure troves -- see the Chocograph list for their exact location. The most important chest to get is Chocograph #14; when you dig it up, you'll be warped to the Dream World yet again to receive the Dark Blue Chocobo.
The Dark Blue Chocobo can travel through the sea, which makes travelling by Chocobo substantially easier -- except when you want to go to the Forgotten Continent, you don't need to use the airship. You can also reach a couple of hidden diving spots; there's one near the south end of the Forgotten Continent, and another between the Mist and Outer Continents. Position your Chocobo in the center of the ripples and use a Red Pepper to dive for treasure -- it may take you a couple of tries before you hit the chest. (A third diving spot is also available as part of the Quan's Dwelling quest.)
Take the Sea Chocobo back to the Chocobo's Lagoon. The price has been hiked up to 60 gil now, but you now get free run of the lagoon and 60 seconds of playing time. You can dig up the Sea-based Chocographs here; Chocograph 20 yields the upgrade to the final Chocobo flavor: the Gold Chocobo!
The Gold Chocobo can't run anywhere the dark blue Chocobo couldn't, but it has a brand new ability: flying. Like the Black Chocobos of yore, the Gold Chocobo can only take off and land in forests. With the Gold Chocobo, fly to the upper-left corner of the world; you'll find a tiny island here that doesn't appear on the map. Land and smash the cracked mountains by using a Red Pepper.

Inside lies the Chocobo's Paradise. Monet will appear behind you and follow you and your chocobo around. Head down the stairs on the right and stand in the fountain. Trigger the exclamation mark to fly up to the Debu Chocobo's palace. Here, Monet and the Debu Chocobo will converse, then you'll be sent back to the entrance. Monet leaves. If you head back to the palace, the Chocobo on the Debu Chocobo's right will give you 99 Red Peppers. (To get back to the ground, use the slide on the left.)
But wait! There's still one more location to visit: the Chocobo's Sky Garden. It's represented as a circular shadow that moves randomly around the map; you have to find it while flying on the Gold Chocobo, then use a Red Pepper to blast yourself up to it. The shadow tends to be found in one of three locations: on the east coast of the Forgotten Continent, on an island near Daguerreo, or in the ocean in the center of the map. It can wander as far as the Mist Continent, however, so it may take some time to find. (If you're on Disc 4, turning up the brightness on your TV makes this task much easier.)
The Sky Garden functions like the Forest and Lagoon; you can play the "digging" game here to uncover the last set of Chocographs. Note that treasures in the game only appear on the two actual islands; the clouds can't be picked. Usually, the items are located on the larger island, so search that one first before crossing the field. (The quickest way to get from one island to the other is through the archway.) The Sky Chocographs yield some very powerful items, including the game's strongest weapon: the Ragnarok sword for Steiner, which also teaches him Beatrix's Shock skill.
Collect every Chocobo treasure -- the Chocograph chests, the diving spot treasures, and the cracked wall treasures -- then return to the Chocobo's Paradise and talk to Debu Chocobo. If you've found everything, Monet will fly in and talk to Debu Chocobo. D.C. gives you his QuadMist card, which, while not terribly powerful, can't be found anywhere else. After another scene with Monet, you're returned to the world map, having finally completed your Great Chocobo Adventure.
Fly to Daguerreo and talk to the red-haired guy on the right side of the first level. He'll gush over your treasure-hunting prowess and leave the room. Follow him into the main chamber and talk to him again. He'll give you the Rank S Proof -- we're not sure what it does, but it seems to be associated with Gilgamesh, so it must be cool.
