- All the metals and materials are named after towns from previous Seiken Densetsu games. Topple (Cotton), Wendel (Silver), Menos (Bronze), Jadd/Judd (Hemp), Ish(e) (Platinum), Lorim(ar) (Iron) all appear in the first Seiken Densetsu game (better known as Final Fantasy Adventure), while Forsena (Iron), Lorant (Silver), Vizel (Gold), and Altena (Felt, Alloy) appeared in Seiken Densetsu 3.
- Another nod to the previous game in the series appears in Kristie's palace; statues of all six of Seiken Densetsu 3's main characters appear there.
- Speaking of Kristie and Sotherbee, they're named after the auction houses Christie's and Sotheby's. Look for Seiken Densetsu 5 to feature a character named "Ebei."
- Other Seiken Densetsu references include the Popoi-shaped save points (Popoi was one of the main characters in SD2, aka Secret of Mana) and the name of Mark's item shop: "Knight of Jemma." (The Jemma Knights appeared in Final Fantasy Adventure.) The Chocobos and Malboros/Molballs/Molbols/Marlboros from the Final Fantasy series also put in an appearance as monsters.
- There is a statue of a Final Fantasy-style black mage outside the Academy of Magic in Geo, and another one inside Mephianse's office.
- Completing Heaven's Gate while the Underworld is in the form of the Flames does not affect the ending; the Underworld is still shown in the ending despite not existing.
- The music in Geo resembles the town music in Super Mario RPG; Yoko Shimomura scored both these titles.
- The Undead lay eggs!
- Drakonis and Lord Jewels do not appear in the Characters Encyclopedia despite having dialogue portraits.
- FMV is used to animate Trent and Gaeus speaking. The background animations that display when you defeat Irwin, Lord of Jewels 1000, Drakonis, and the Mana Goddess are also done in FMV. (The ending, intro, and opening are also FMV, of course.)
- You can find some hidden dialogue by taking Bud or Lisa to Geo and talking to the various students. (Bud and Lisa used to attend the Magic Academy.)
- Tell Duelle that your name is Chumpy (when he first gives you battle info at Luon Highway or Mekiv Caverns), then go talk to Meimei -- she'll refer to you as Chumpy too.
- Scroll the world map so that all nine visible spaces are filld with Land, then hold the R1 button to access a hidden wak-a-mole-style game.
